The pairing process is complicated by the difference between the Kansai (Osaka, Kyoto) and the Kanto (Tokyo) area. Players from the same area are usually paired against each other in the Junisen and the Yosen (preliminary rounds) of the major tournaments. However, the vast majority of the players lives in and around Tokyo, so exceptions are numerous. I do not know the rules that are used in these cases. Maybe some Japanese player on Shogi-L can tell you more about this.
